The visitors took the lead through Jan-Niklas Beste's penalty in the first half, and Beste continued to torment Darmstadt with two assists in the second half, setting up goals for Tim Kleindienst and Patrick Schmidt.
Darmstadt, who had won their previous four games in all competitions, struggled to create clear-cut chances against a well-organized Heidenheim side. The hosts' only goal came from a set-piece, with Christoph Zimmermann heading home from a corner in the 65th minute.
The defeat leaves Darmstadt in fifth place in the 2. Bundesliga, three points behind Heidenheim in fourth. The Lilies will be looking to bounce back when they travel to face Eintracht Braunschweig next Saturday.
